Have you done any maintenance on it that required disconnecting the battery?

Also, check air intake tubing for leaks.

Have you noticed or checked for any codes in the system?

Also as a side note i would double check there isn't nothing physically covering the mass air flow sensor. I have seen a full leaf covering 60% of one, one time and the engine acted really strange.

Wanted to also add as I am not 100% sure it is relevant, But my 2007 Tundra once done this and it was a defective key that was messing with the security system.
I have nit had time ti check and see if this system may have been used in the 4Runner in 2006.

Lots with more in the works
Verify the MAF is plugged in still and as previously stated, nothing is blocking it and it's clean. Use MAF cleaner only to clean it.

Make sure the air filter isn't plugged up and is new or fairly new.

Also clean the throttle body blade, as a large amount of buildup there can cause strange issues. You need to clean both sides and have to manually open the blade to get the backside. Make sure the TB is plugged in and there are no broken or damaged wires to it while you're there.

Check to make sure the fuel pressure regulator hasn't failed and the vacuum hose connected to it is plugged in and not cracked. This could be a lack of sufficient fuel flow to the injectors.

Too many mods and too much money
Check for signs of rodent damage while you're in there also.
