I have a 2015 4runner trd pro and I realized the shocks are installed backwards. When I swap the shocks to the correct side should the driver side be up higher? Currently the passenger side is about 1/2" higher. Or should they be set the same? It also has a small clunk while driving but I think thats a separate issue.

On non-KDSS vehicles, the taller one goes on the driver's side.

A clunk is usually loose sway bar links FYI

But I guess the next question would be is it true that the driver side and passenger side have different valving inside? Cause if the shock is the same couldn't I just move the ring to change the height and not have to tear everything apart?

They are the same, but to change that ring height, you need to disassemble the strut or at least compress the coil. It's easier/faster to swap them left to right
