Yesterday I installed Sherpa Crestone on the 4runner. There were rain overnight. My car is parked on a slight slope. After I drove to a even pavement I heard sloshing from the roof.

Leak? Accumulated water on the roof in the gaps between rubber pads and weather stripping?

I think you should be able to see water stains on headliner if a leak. I had this same concern after rack install.

I know my crossbars hold a decent amount of water in the channels if left on relatively flat ground. The first turn I make, water will pour over the side. No issues with roof leaks though even through touch less car washes.

I was OCD on checking for leaks and spent time with the hose blasting the brackets and checking the headliner.

No leaks but if I did have one wanted to deal with it on my terms quickly .

Is it makes sense to seal gaps with silicone to prevent puddling? Or I'm overthinking?

No. Silicone will help facilitate rust. The rubber washers and gaskets, when installed correctly, do not leak.

Water does accumulate in the bars and will run out when driving

i installed the sherpa crestone in January. No leaks at all. By any chance did you overtighten the roof mounts and crush those washers?

KNOCK ON WOOD, I installed mine last spring, there is no evidence its leaking. I bought the Sherpa after researching based on the fact this was not an issue anyone talked about.
