After almost 4mo down took my 99 4runner to a dealership for a proper diagnosis. $400 later was told it's a short to ground issue; engine room wire #2 and I'd also need a new starter relay and AMP30 fuse. As per my luck engine room wire is discontinued. Desperately need this problem remeded, like 2mo ago and not entirely sure how to remedy my problem or even where to start. Is there a way around engine room wire #2? Where can I go to have a free looksy at a wiring diagram? 1st time user, hope I used the forum properly. If not, my apologies. Any help/suggestions is welcome and much appreciated. Thabx ahead of time for your time and consideration on my dilemma

I suggest towing it to a reputable independent Toyota specialist after you have a long conversation about how he plans to diagnose the problem.
Dealer mechanics follow the service manual exactly. Step 1 often seems the most expensive. Step 2 second most expensive and so on.
My independent garage solved a similar fuel pump issue in my Honda Pilot by testing (not replacing relays) a $50 relay was needed.
The Service Manual and Dealer wanted to start with fuel pump.

If you wish to replace parts, I suggest the hot battery cable from battery to starter solenoid and all ground wires/cables.
I have been tricked by loose and/or internally corroded cables. Once an internally corroded hot cable passed enough dc volts for testing positive for volts but would not flow enough current (amps) to start engine.

Can you get that dealer to give you the part number for "engine room wire #2" so we can do some research and see what it actually is, it maybe something simple that can be made by you or your next new mechanic??

I have already done a little bit of searching but not sure I'm coming up with the correct part number.

Thanx for all the support. I'm currently at the dealership looking at invoice and it reads;"253264 short to ground in IG2 circuit, needs engine room harness, AM2 fuse and starter relay- short to ground in harness. Part discontinued "

is the IG2 circuit associated with the untucked bundle 'o wires next to ECU? Feel anxiety creeping in as I ponder a starting point...direction and or guidance always welcomed and appreciated.

You need to ask them for the exact part number of the harness needed, what you just posted doesn't have that part number!

I can't help you any further without that part number, it doesn't matter that it's been discontinued, I just need the number to do any further research to possibly find a solution!

id start with better connectuons as suggested before and make sure all connectors are properly seated.

I come up with 2 part numbers depending on the month of production
    82111-3G510 W(ABS) (07/1998 - 05/1999)
    82111-3G550 (06/1999 - 07/1999)
This still leaves you with the "discontinued" status...
I found some at non-U.S. suppliers that I have never used so proceed with caution. $620-ish
    (Yoshiparts, Amayama, and Megazip)
You could also check with Off Road Solutions (ORS). They make a bunch of wiring harnesses for engine swaps and have a good reputation. They also advertise a replacement for the 5VZ but you will want to be sitting down when you see the price.
    https://www.offroadsolutions.com/products/category/wiring-harnesses/replacement-engine-wiring/

I would second AuSeeker's suggestion to attempt to get the part number from Toyota to ensure we are talking about the same thing.

I've been down and out after having surgery to put some hardware in my wrist. Stitches came out today so ready to get back to trying figure out the short to ground issue. Thanx for all the suggestions. About to call Toyota and see if I can't round up an exact part number...I really need to get this thing running
