i dont know a whole lot about trucks or cars and all that but me and my father are trying to repair my late mothers truck, we have a 3rz engine 8 port with the spark plug coils on top we're trying to put into the 4runner the old engine was a 2.7 4 port 2rz with the spark plug coils on the side, dad said they probably arent stock plug and play, if they arent what mods would you have to do to switch them?

4runners never came with a 2rz, so that must be a typo. Only the Tacomas had the choice between 2rz and 3rz. Most 3rz 4runners I see were 8 port engines, with coil packs on the side.

The last of the 3rz were 4 port coil on plug (post 2000). Before that they used a 8 port coil pack mounted to the side of the engine. Very early 3rz 4runners had a distributor 8 port. The only exception was CA emissions 3rz, which had a 4 port earlier than 2000. CA emissions 3rz had other changes too.

So it's a bit weird to have a late style 4 port design on an earlier style coils on side engine. Anyway, to make one system work with the other you'll have to convert it. Try asking this on tacomaworld, 3rz engines are very rare on 4runners.
