Can anyone say with any degree of certainty- When the 4Runners are shipped from Japan, are they all totally enclosed inside the ships protected from ocean salt, or do “X” amount of the vehicles on each ship load get transported above deck and exposed to the salt spray and salt air?

All vehicles are "inside" on modern transport ships. That said, they're all still exposed to salt air to a certain degree. I wouldn't worry about it though. Besides, there's nothing you can do about it.

Someone posted a video showing 4R's and other Lexus vehicles winched down on the ship, it appeared they are inside and tightly parked but like mentioned I am sure there is some salt air. Wish i had that video post the link it was cool to see the process really. Hopefully give her a good bath as soon as you get her and put some fluid film on frame asap.

They are packed tightly in Ro-Ro's or Roll On Roll Off ships. They are never stored on deck and are instead stored in interior decks. The decks look similar to parking garages with ramps up and down each deck and tie downs all over the floor. The decks are not air tight but are typically water tight. If you were to stand inside a typical Ro-Ro while underway you would not feel air moving while in the cargo holds.
