Could it be something in rear end. Shaft moves a little but not at joints. Doesnt make noise. Any other suggestions?

If you let off the gas, and it goes away, it's gotta be in the drive line.

U joints and rear end are the two main suspects. Might be the transmission, but I think less likely.

So I'd look at the rear to be honest as bad U-joints that I've had just clunk and don't cause vibration while accelerating.

None. Bone Stock. EXCEPT: Brushguard, tow hitch, both welded to the frame. It's good to have friends and a fully equipped garage!
Yeah, my pickup seems to go through a set of U joints about every 100 K. They don't have grease zerts, or even holes for them, so I can't lube them like I do the 4Runner(s). I lube those every spring and fall, and/or if we get a heavy rain/snow I have to drive through.

Anywho, before I sold my 87 Runner, it still had factory U joints, the 99 as well. My pickup is on it's 4th set.

In any event, like they said, when U joints have gone south, they clunk when the clutch first starts to grab hold. Only vibration I've ever gotten has been from tires that need balancing/rotation. Usually right around 60mph.

    Good luck!
    Pat☺
