I'm currently on the hunt for a sub/amp/speakers/deck and I'm running with a 1300$ budget. The current speakers are also stock

Since you're a 3rd gen many of the whole system plug and play options made nowadays are out the question. Your best bet is likely Crutchfield, tell it what year your runner is, and it'll help tell you what is already known to fit and incorporate into your vehicle. Then its just build out and price to your satisfaction. They'll tell you when it does/doesn't fit, what mods might be needed, and include options for any adapters needed. Just did my entire system through them too - headunit, fronts, rears, amp, sub, and I'm going to get a separate powered sub for under the seat. You may well find better prices on Amazon sometimes, but having every single thing in front of you in one place is pretty handy. Plus, Crutchfield customer support is legendary, they'll help you identify wires or proper placement and talk you through anything you need.

Otherwise, a proper audio shop can help too.

It all depends on what kind of sound you are trying to achieve. Yes Crutchfield will show you the sizes you need and recommend options but at the end it's your call. I am in the process of creating an SQ style setup for my '02 SR5. Right now I have an Alpine iLX-W650 unit running the stock amp to the front stock component speakers since the rears are blown. I have a JL AUdio JX500/1 running a single Skar Audio 10" in a semi-custom ported box. The front speakers still sound great after 19 years but they will be replaced soon with some DLS Performance Series component speakers. I will also delete the stock amp and run an amp for them. The rear speakers I might change to something simple for rear fill sound off the HU. I will also replace my 10" Skar to either an Image Dynamics 10" or Savard Hi-Q 8" for good lows but can be musical as well. I do recommend for you to upgrade your battery to an AGM for better cranking power and can handle a load better.
